I recommend reference spheres. Since the matrix read by the scanner is used for registration, spheres are perfectly suited. The scanner can detect the spheres from any direction and define the center.
However, the checkerboard targets can only be used till a specific angle (45°). But the scanner might not precisely scan the center point of the checkerboard (because of the matrix); this may result in minimal deviations.
